Default Service Brake System Light?

ok finished up my t56 swap after 3 months of it sitting on stands waiting for parts. I put it all together a take it for a spin. I cant seem to wire up my reverse lights correctly. And also I have a service brake system light on, e-brake light on, abs light on, and also throwing engine misfire code. I checked all my plugs and wires, they seem all ok. I checked the front and rear brake systems out and that all looks good so do the front abs sensors. I also threw in a new VSS and still no luck. I popped the abs fuse out, service brake system light goes out, rest of the lights and code stays on. even after un hooking the battery for more than 20 min and using a scanner to delete the codes. Thing runs like crap and 5th and 6th gear seem to shutter from the misfire or under power. It was a 4.8 5 speed which is now a 4.8 6 speed. the trans came out of an 02 trans am. I hope someone knows what is going on. Id hate to take this to a dealer...
