Exclamation Hemi Supercharger Problems

I have GS Motorsports supercharger kit installed on my 04 Dodge Ram 1500. I've been having a lot of issues with this truck over the last few months. The main issue is intermittent acceleration which i can trace back to the throttle body gate not opening correctly. Sometimes you'll start the truck up and the problem won't be there and won't do it until you shut the truck down then you'll start it back up and the harder you step on the peddle the less acceleration you'll get. I've taken it to a dealership and they saw the Mods and basically refused to get involved. I took it to a tuner shop and he kept my truck for 7 weeks told me first it was my PCM then he told me it was my transmission which is a Jasper that is still under warranty. Then last he told me my bottom half of my engine needs to be rebuilt. the truck only has 28,000 original miles on it, I bought it 8 years ago and built it for show and fun and never really drove it. The truck runs fine at idle,no knock, tap or smoke. Now after I got it back from this so called tuner I'm having even more issues. I now have TCM codes, more engine codes then when I gave it to him. And now it wont shift right either. I think he tried to flash my PCM or tune it...and didn't realize the GS motorsport fuel controller holds a tune of its own. Please HELP!!! I just spent 1000's and I'm worse off then when I started. I would love to uninstall this stand alone computer and all the spliced wires and get a real tuner!!!
