Catch Can with Whipple?

Alright, so I have searched and looked through several posts and see that guys are using various brands of catch cans and just putting them in between on the stock system, but I haven't been able to find anyone that is using one with the older style side-mount whipple.
The issue is that the side mount requires the valve covers to be swapped and so the PCV side is now on the passenger side and the fresh air tube is on the driver's side.
Question is do you guys think that would matter as far as just putting a catch can in the middle of the stock system?
Next question, I have seen some cap off the fresh air side and vent the fumes to the intake tube before the TB. What is the best way to put it in line when it comes to FI?
Lastly, what is the best brand?

Really any catch can will work, the point is to catch the oil coming out of the crankcase from the blowby. What you could do run both valve covers to the catch can and then run a line from the can to before the throttle body if you dont want the oil smell. On my truck I have both covers to a can that is vented to the atmosphere and you can only smell it if the truck is running and the hood is up,and its not that strong of a smell

So, I already bought a Moroso catch can which only has two connections for two hoses. The way Moroso says to hook it up is one hose to intake and one hose to valve cover, but my question is what about the other valve cover?
The PCV valve side is to vent the engine or is it the passenger side that vents?
