Rust Bubbles

I pulled up a standard bedliner from the previous owner and found just some rust bubbles not to bad but when i washed it and rubbed my finger over the rust bubbles the yellow stuff washed away but there's still little bubbles there. How do i go about taking care of this problem? Im looking at getting the truck repainted in the spring along with a line-x or rhino lining.

if you plan on putting a spray in bedliner in it later then just clean up all that rust and make sure its only surface rust then spray a little paint on it if your going to keep that drop in liner in there untill then. it should be ok till you get a spray in.
