Remote start not working right after power disconnect

Hopefully someone has some experience with the Clifford Solaris G4 system with remote start...I replaced the alt to battery wire awhile ago with a larger one for the stereo, and just got around to pulling the old one off the remote battery terminal box. There are also 4 power wires for the alarm system that run to there, and I had to pull those off to get to the stock alt wire. I had the installer do the security relearn and the truck ran fine for the 15-20 seconds he ran it for. I found out after I got it home that it runs for awhile and shuts down, then flashes the security light. The time varies, I timed it 4 times and got 30 seconds, 50 sec, 40 sec, and 90 sec before it shut off. He said he doesn't know what's wrong, and I have absolutely no idea. Anyone know what's going on?
