Default what will be the most bang for the buck between...

243 heads and mill them maybe .030
or a nnbs or tbss intake manifold set up

on a 99 5.3, torquer v3 cam,FBO

since they'll both cost about the same ide like to get some opinions,
243's should gain a little across the entire rpm range..but the manifold will probably net higher gains but in higher rpms only..what do you guys think?

You can get a intake for like $150 and a 90mm tb for about $200. Still cheaper then 243s. IIRC on a ls1 the head swap will get about 20rwhp.
