Sounds like you already know what the problem is.

Stick with the dual 2.25" pipe or dual 2.25 to single 3" that you already have, that is the right size.

There should be no exhaust leaks. Leaks at the collector flanges will kill the performance. The Flowmaster may sound great but they're not the best for flow. If you can swap in some more freely-flowing muffler(s) I think it would help. On the other hand if you're really attached to the Flowmaster sound you may consider going to 2.5" pipe and mufflers with 2.5" dumps. It's likely that you'd lose a little bit of torque at the lower RPMs but you'll get it back up top for a smaller overall E/T.

There's got to be two pipes. It must be a dual-inlet muffler, right? It can't really be that small... a single 2.25 is TINY! Ford would do that!

I guess it could be a single 2.5", but even that's too small if you want performance.

Regardless of what's on it now it needs to be dual 2.25" into a 3" y-pipe and 3" muffler or dual 2.25" into a dual 2.25" inlet muffler with single 3" or dual 2.25" out.

the y pipe is stock to the 2 bolt flange except for the adapters that came with the togs
from where it bolts to the Y pipe back about 6" is stock single 2.5 (i think) and rigged with smaller than stock piping I assume 2.25 into a 3" single in flowmaster with dual outlets dumped before axle

would going with a universal Ypipe 2X2.5 in 1X3.5 out with 3.5 pipe to a single in single out hooker aerochamber or dynomax dumped 3.5 help me any
