which is better a longer throw or shorter?

Heres just a sample of what im looking at. list the variables and problems as you wish, because I'd like to hear them

364ci
4.000 Bore
3.268 Stroke
6.098 Rods

So thats a, 6.0L with a 4.8 stroke and 6.0L rods. Would this even work? I thought with a shorter throw, paired with a smaller crank,the p/v clearance would cause for a lower compression engine. What other problems would there be? Could you run the 4.8L longer rods and have a higher compression?
