Exhaust Problem...please help me out

Alright prepare to read my story.
A while back when that GP for Pacesetter LTs and the Y pipe was around, i jumped on that. I eventually got them put on and had Nelson send me a new tune. The ran allright when my truck was lowered but since I lifted the truck and changed the gears, i have really no bottom end power. Plus im throwing all kinds of o2 sensor codes.
I got tired of this behavior so i traded a guy for his stock manifolds and his stock y pipe. I got his stuff and started to install it. The manifolds went on in about 20 minutes total. No problem.
The y pipe wouldnt go on at all. It was really pissing me off so I gave up for the night. I went out and tried again and decided to take the trans cross member out to see if it would fit. Sure enought it went in.
The next problem is that I went to put the cross member back in, and its totally hitting the y pipe. I mean its laying on it, and I had to use a jack to push up the crossmember and its pushing the y pipe up to the point where its hitting the floor of the truck. It doesnt end there.
The flange that should bolt to the cat back is about 2 inchs to short. I cant even get them to touch each other they are so far off. I dont know what is going on here but something is not right.
I guess the y pipe is different than the one that came on my truck. My truck is a 2000 Ex Cab 5.3 and the Y pipe came from a 99 Ex Cab 5.3.

well, I know on the 99's the frame was different. Also the crossmember is higher up than some of the newer silverados, 2000 might have been when they changed it cause I know alot of bagged guys have to buy new crossmembers to lay out and Im pretty sure you don't have to do that on the 1999's. Don't quote me on that though.
