Call someone else there and send them a pic of your flange yours is clearly incorrect. Maybe see if they will send you another Y-pipe it's possible the flange is incorrect or clocked wrong. I would call for sure if it's marketed as direct fit. Nothing else maybe there is a kooks rep you can pm on here somewhere and get somone elses attention

Update! I was able to reach someone else at Kooks and they sent me a new pipe where I basically cut the bad part off my system and slid on this new corrective piece. The fitment was almost flawless. It required some minor reworking but now my exhaust fits the new magnaflow muffler or the stock piece!!
