I missed the flashing SES light. If this is happening at idle, that's fine and to be expected. There are some misfire tables that need desensitizing a little to solve that one. The overlap in the cam makes the PCM think the engine is misfiring, thus throwing the codes.

Have you had the codes scanned? I'll bet it's a P0300, if it's not, and it specifies an individual cylinder, then you might want to check the plugs and wires. P0300 is multiple/random cylinder misfire.
