Need some help with the boat, 350 MAG MPI B3

We'll the boat died this weekend out on Texoma and won't start at all now. Seems like it is not getting fuel, obvious first thought is fuel pump. Before I go replacing the pump I wanted to see if anyone has heard of the computer shutting off the engine because the seawater pump impeller went out and isn't pumping water? We did not try starting the boat this morning after it was all cooled down, just attempted shortly after it died.
I'll give you guys a rundown on how it was acting before it died. On Thursday, it ran great all day pulling kids on a tube till the wife and decided to take it for a ride after we dropped of the kids. We were clicking across the water about 45mph and I notice it started to miss and lose power. Was able to limp it back to the trailer. Next morning I replaced the plugs with NKG BR6EFS plugs stuck it in the water and it ran like a screaming banshee!! Ran great the rest of the day pulling the kids around again on the tube, 20-25mph less than 3000rpm. Took it for a ride afterwards again and when I would open it up (above 4000rpm) it would start to miss again. Saturday morning I changed out the fuel filters and it continued to miss above 4000rpm but ran fine at or below 3500rpm. Then after being out for a couple hours, IT DIED!
Like I said earlier I'm thinking fuel pump or even distributor cap. But, I had a guy tell me his boat was doing same thing and he took it in and had the computer read and it said the seawater pump went out. Just sounds a little "fishy" to me. The boat is a 246 Rinker, 350MAG MPI Bravo 3. Thanks for any and all help.
