I have never done a segment swap so learning here also , I will download the .tun and see if I see anything , for you .
It is probably something simple .
Probably need to change the VIN#s to match your ride < BCM and ECM won't like it .
When you have two Windows open and want to compare side by side , go to the task bar in Windows and right click and chose "Tile Windows Vertically" , makes it easier .

VE while cranking is different , most of "Crank/Start segment is off , DFCO Throttle Enable , Mixture segment is slightly different (B3601) , B4005 different , Engine Protection Segment , B3305 , Cat Converter Segment , MAF Segment , that's all I could find before getting tired .

Sounds like you might need to start with an OS from an ETC vehicle(no ETC trucks in 01). Probably missing the code to make use of the ETC tables.

The 80e is new. There was a 60E there before.

I tries OS 12212156 today with no luck. The tune does not see the TPS at all. It sits at 0%. I can unplug the TPS and start the truck and it doesn't even know i did it. If I load the old tune for the 4L65E into the truck and unplug the TPS the engine goes into REDUCED POWER instantly. Somehow the new OS' with the 80E are not seeing my TPS.

Don't understand , if you do a engine segment swap into the 80E the engine should still react the same way , just different trans settings .
