I would start with the transmission first and do the stall at the same time since the trans will be out anyways. Then move on to your forced induction (whatever you choose) do the heads and cam at the same time if you can, that will save you $ from having to do multiple tunes later.

What stall would you recommend? Are there different cams for FI and non FI?
I appreciate the help, I'm new to this all and taking on a lot. However, I'm in no rush, I'm just eager to learn about what my new toy is capable of.

Most people with a 2wd TBSS seem to like a 3200 stall speed, it's a good balance between performance and drivability. 3600 is what most AWD guys go with for example. Me personally, I don't like that high of a stall speed for my daily driver, so I went with a Yank SC2800.

Yes FI spec cams are different than a NA cam, but a FI cam will help out quite a bit if you go that route, but supercharger spec cams are not the same as turbo spec cams, so you need to know what your plan will include?

Well that's the problem, I don't have any bias toward any specific type of FI so I'm torn between SC, TB, and PC. None of them really seem to have much of an advantage over the other, besides a SC and PC have the instantaneous power.
