4l60e second gear start and no fourth gear

i recently bought a 2000 trans am. the car was originally a 6 speed and has been auto swapped. According to the previous owner the trans has had these symptoms since the auto swap was done. When in drive the trans starts out in second. Shifting to m1 first gear works just fine but with hptuners commanding first when in drive it still wont go into first. my second problem is no fourth with throttle applied. The car shifts fine between 3 and 4 when off throttle but with any amount of throttle its immediately back to third. does anyone have any insight to this?

Was a segment swap performed correctly with HP Tuners to put and auto calibration into the computer?

When I got the car it actually had an msd tcm in it. Since I've had it me and a buddy have wired it into the pcm and done the segment swap. The trans has acted the same the whole time.
