Could you measure it, then place the proper sized washer in the counter bore? I don't have a way to machine a new spacer.

Probably not gonna be able to find a washer to fit inside the counter bore and still be able to go over the bolt. Only way is to cut the spacer to proper length.

Why do they counter bore them in the first place?

Cause the person who designed it was an idiot and didn't take the time to understand how the alternator is actually held in place. The simple thing to do was to just counter bore the spacer so it would fit over the bushing and away we go. It'll work, its just not optimal when trying to avoid belt problems when spinning the blower hard.
